Does burnt bread affect the effectiveness of Atywia Daily contraceptive pills? On the crust from the bottom of the bread I see places of burning, as if black places.

No, bread with grains (regardless of what kind of grains they were) will not adversely affect the effectiveness of oral hormonal contraception, you have no reason to worry.
